Purchasing a mystery box gives you a chance at one of the items in the loot tables. Each box in this event uses a different event currency except for the Omega Recruits Box, which uses pizza.
The Omega Recruits Box is the premium mystery box for the Alpha event. Once a character has been purchased, it will no longer appear in the box. Once there are no characters left in the box, it will disappear from the store. Outfits for characters will only appear in the box if the matching character has been unlocked or purchased (i.e. Shakespeare Calculon will not appear in the box unless Calculon has been purchased).
